In 2004, Allegri started coaching Alianese, a team he played for when he hung up his boots. He was signed by the Grosseto due to his good results, but he did not have the same luck as last time and was eventually sacked by the Grosseto. He then joined Udinese to assist his mentor Giovanni Galeo.

On May 29, 2008, Allegri began to officially manage Cagliari, 08-09 season to help this team with an average lineup to get the 9th place in the league, a draw with Milan, beat Juventus and Inter Milan, won the best coach of the season by all the coaches of Serie A and Serie B voted by the best coach of the season "Golden Seat" award.
On June 25, 2010, Serie A giants AC Milan officially announced that Massimiliano Allegri had joined the team. In his first season at Milan, Allegri helped the club win their 18th Serie A trophy two rounds ahead of schedule. In his second season at Milan, the team suffered an injury crisis and finished second in the Serie A to Juventus by a narrow margin.
Berlusconi sacked Allegri in 2014 due to AC Milan's poor results and coached Juventus the same year.
On May 28, 2021, Juventus announced that Allegri had returned as the club's head coach after two years away from management.
