Kroos moved to Bayern in the summer of 2006 on a five-year amateur contract. In the Bayern youth team, Kroos became an extremely creative center of the attack and helped the team reach the final of the German Under-19 League in the 2006/07 season, but ended up losing to Leverkusen 1:2 in extra time. Due to his continued good performances, he was able to train with the Bayern first team in the second half of the 2006/07 season and was given first team appearances in a number of friendlies.

During the winter break of the 2008/2009 season, Kroos was loaned to Leverkusen for a year and a half, as expected, in order to get more playing opportunities.

Kroos returned to Bayern Munich in the summer of 2010 as his loan spell at Leverkusen came to an end. When asked about his chances in the first team of Bayern, runners-up in last season's Champions League, Kroos said, "I want to play as much as possible!" On March 31, 2011, Bayern announced that they had extended Kroos' contract, which was due to expire on June 30, 2012, for three years until June 30, 2015, by three years.

During the 2013/14 season, Kroos' contract extension talks with Bayern had been very uneventful.

At that time, Kroos had been pursued by La Liga club Real Madrid, then Bayern coach Pep Guardiola had privately suggested that his old boss Barcelona sign the outstanding Kroos, but Barcelona was unmoved.On July 17, 2014, Real Madrid announced that they had reached an agreement on Kroos's transfer and signed a six-year contract for an undisclosed fee.
