Schneider joined the small club Aufbau Jena (now SV Lobeda 77) in 1980, and three years later moved to Carl Zeiss Jena at the age of nine. On August 13, 1991, Schneider made his debut in the Bundesliga at the age of seventeen, having been promoted from the youth ranks of the Carl Zeiss Jena first team. He played 124 matches for Carl Zeiss Jena in the Bundesliga and scored 14 goals.
In 1998, Schneider finally left Carl Zeiss Jena, where he had been playing for fifteen years, to join Bundesliga club Eintracht Frankfurt, where he immediately became a certainty for Eintracht Frankfurt. In the 1998/1999 season, he scored 4 goals in 33 games in the Bundesliga, helping Eintracht Frankfurt to survive relegation. In the summer of the same year, Schneider was selected for the German national team and transferred to Leverkusen.
After changing into Leverkusen's jersey, Schnyder almost immediately won the Bundesliga title for the club in the 1999-2000 season, but the team was defeated by Unterhaching in the final round of the tournament, and eventually finished second to Bundesliga champions Bayern Munich on goal difference. On 17 March 2001, Schneider's goal against Borussia Dortmund from the center circle, a little in front of the goalkeeper Lehmann, was considered to be one of the most beautiful goals of Schneider's professional career, and in the 2001/2002 season, Schneider won the Bundesliga, Champions' Cup, and the German Cup for Leverkusen, making him the runner-up of the Bundesliga, the Champions' Cup, and the German Cup, making him the most popular of all.
In the 2003/2004 season, Schneider scored ten goals in the Bundesliga, breaking his personal record for goals in a single season, but compared to other star players of the past, he was not world-class, so he stayed in Leverkusen until his retirement, and was not favored by other big clubs, such as Bayern, Manchester United and Real Madrid.
