Kahn joined Karlsruhe at the age of six and his father, Rolf Kahn, also played for the team from 1962 to 1965. He was only a ball boy in the team before growing up as a goalkeeper. From the 1987-88 season onwards, Kahn was included in the first team roster for the Bundesliga, but only as a substitute for Alexander Famula.Kahn made his Bundesliga debut in the team's 4-0 home win over Cologne on November 27, 1987, but it wasn't until 1990 that manager Wunfeldt Schuharbeit decided to make his debut in the starting XI in place of Famula. In the following years, Kahn established himself as the team's starting goalkeeper.

Kahn's outstanding performances at Karlsruhe prompted Bayern Munich to express an interest in acquiring him. He was then signed just before the start of the 1994-95 season for a transfer fee of 4.6 million Deutsche Mark, setting a record for the highest transfer fee for a German goalkeeper at the time, and was confirmed as the starting goalkeeper to replace Lemond Aumann. Although he suffered a ruptured cruciate ligament that kept him out of action for almost half a year, he made his debut for the German national team just two months after recovering from the injury.

Late in his career, Kahn announced that he would honor his contract with Bayern until the end of the 2007-08 season. During his time with Bayern, he set a German record of 1012 minutes without conceding a goal for a goalkeeper in the league and the Champions League, a record that was not broken until 2011 by Manuel Neuer.On September 2, 2007, Kahn, then 38 years old, played his 535th Bundesliga match, making him the goalkeeper with the most appearances in the Bundesliga.

Kahn's final appearance for Bayern Munich was in an Asian tour friendly against Bagan Moha at the Salt Lake Stadium in Kolkata on May 27, 2008, which attracted around 120,000 spectators. After a 20-year career (14 of them with Bayern), Kahn officially retired from football and his farewell match took place on September 2, 2008 at the Allianz Arena, between Bayern Munich and the German national team, ending in a 1-1 draw.
